Trump does have full authority over foreign affairs of the US and can tell Harvard that they can't bring in foreign students and faculty, period. Harvard doesn't get to make their own foreign policy. Harvard cannot issue visas, passports, or other international documents, Trump can. If he chooses not to allow anyone Harvard wants to come to the US, he can do that, and the courts can't say "No!" to it.
