Depends. If freshwater is introduced to saltwater fishes, they die.

Pollution is an introduction or a presence of harmful things in the environment (in this case, water).

In your case of treatment of water, the bacteria, parasites, etc that cause those diseases are pollution that can harm humans. You treat it to get rid of those harmful things.
