I would go with the former on faith. I just don't think it's complicated enough that some of the smart people who have lived and pondered such questions would have missed it. Thus the intuition.I doubt it means there is anything wrong with the underlying basis of theoretical physics. The question that's interesting here is whether it's just an abstract mathematical convenience, or if it has a tangible connection to reality the way pi and e do.
