I'm going to backpedal. I have learned some new information that has changed my perspective on this matter. I think the patrilineal -> matrilineal shift occurred later than Ezra.

It was a policy started by Ezra, as a gimmick by the Babylonians to keep all political and economic power in the hands of the returning exiles.

Not all Jewish sects practice it. Karaites, Samaritans, and a couple other sects still practice the original Hebrewism of Moses and the written Torah.

Modern 'rabbinical Judaism' and its fictional 'oral Torah' are a later fiction; Christianity is an older Jewish sect than 'rabbinical Judaism' , by some 100 years. Despite all the lip service, modern rabbinical Judaism does not follow the Torah of Moses, and has invented its own 'Oral Torah' scam, built largely on racist nonsense. The only real Torah is the one attributed to Moses, the first 5 books.

Let me correct your first sentence:

Interesting find. I fail to see why atheists think the entire religion was fabricated.

The centerpiece of the excavation, however, was the discovery of two churches. Both structures date back to the early Coptic era, Egypt’s Christianization period that began in the 4th century A.D.

This is a problematic sentence. Obviously the religion is fabricated. The fact that the faith exists and that people have believed this for many a year is not something that is fabricated.

Seriously: who cares that there were Egyptian Christians 300 years after Jesus' ministry? That would have zero bearing on whether the religion is made up or not.
 
Let me correct your first sentence:

Jesus Christ's existence is confined to the pages of the Christian Bible (New Testament).
"The Bible" is a compilation or library of books which didn't exist until four centuries after Jesus' life.

What you have in the first century are multiple independent attestations of Jesus' life, ministry, and death by Jews ( Paul, Matthew, Mark, John) and gentiles (Luke).

Then you have surviving attestations about Jesus from the Jewish historian Josephus, the Roman governor Tacitus, and most scholars believe Jesus is mentioned by the Roman historian Suetonius, in the Jewish Talmud, and by the Syrian stoic Bar Sarpion.
